If you have Shortcake plugin recommend you can add the charts using 'Add Media button..
The javascript issue is not loaded on all pages to reduce pageload but will be automatically added to all pages using the shortcodes after it has been loaded only.
By putting the inside div set to float you can have your posts flow around the charts.....
Check the source of the page if the javascript contains html tags such as p or br there probably is problem with the wpautop filter..
I want fancy graph not supported by Flot supports much more first graphs than are supported with these shortcodes but you can add automatically.
If you set the custom field 'flot to 'yes the plugin will load Flot for you.
